Is there any problem using the Model 200 resting on its faceplate in a vertical position? I'm doing this now because of space constraints but just want to make sure it's O.K. Seems like it should be...

Good ventilation is not a problem.

Probably the only danger is putting an unintended strain on the mounting bracket(s) for the transformer. I suspect there's enough factor of safety in the bracket design to withstand it, but that is a pretty hefty transformer.

I kind of wonder if you might have a cooling issue.
All of the vents are on the top and bottom, which allow for the natural flow of cooling air, and with the amp resting on its face plate I wonder if you are going to adequate air flow without a fan to help.
