In my setup I have a dual voicecoil jbl 15in sub. I am running to amplifires to it. A crest audio FA901 on each coil. Is this going to create a problem for me getting the SMS-1 setup properly?

Short answer: Nope, no problem at all.
Slightly longer answer: The SMS-1 has three subwoofer outputs (not counting the balanced sub out), so it would be easy to hook two of those outputs to the two Crest Audio amps.
