No, the auto setup will probably not reset them (it didn't for me when I ran it with the crossovers at 60Hz or 80Hz, at least). In many cases, actually, having the crossover at the 100Hz default when using speakers that can operate well below that can confuse the automatic system and generate an error (indicates small fronts and large rears).
