When I have my 990 set to upsampling I get no sound from my front speakers. When they are set to small and upsampling is selected I get bass from the sub and that is it. When they are set to large I get no sound whatsoever. Am I doing something wrong? I have had the unit for three weeks and never gotten upsampling to work. I tried looking at other posts but have not found anything that looks similar.

Like you, I don't recall hearing of this type of issue. I'm guessing that you are using upsampling with the DVD-5910 and CD playback via digital connection? Is there any chance that the 5910 is doing some form of upsampling upstream of the 990 that could be creating a conflict?
Yes I am using the 5910 with a coax digital output. I also have a Pioneer DV-59 that is hooked up through a Toslink connection and I get no sound from the 990 in upsampling mode with it either. As to whether or not the 5910 is upsampling the PCM signal I can check that real quick by putting it in direct audio mode.
Unfortunately with Pure Audio selected all output goes through the analog jacks on both players. For the heck of it I grabbed my Harman Kardon FL8385 player and hooked the coax to the 990 and got the same results. No sound in upsampling mode. Do I have a defective unit?

It sounds like it would probably be good to get Outlaw on the case, as this behavior definitely is abnormal.
Two things that they may suggest as diagnostic aids are to do a reset (with the unit in standby, press "SELECT" and "MENU" to reset the unit to factory defaults) or to re-load the latest firmware.
Just an update- Outlaw sent me another 990 and as soon as I got it out of the box with the same digital connections the upsampling worked in all inputs. Sounds awesome!! Thanks Outlaw.
