When I try to set up my 9990 for using it with two speakers only and go to the speaker size menu I cannot select none on the surround speakers. I only get the option of setting them small or large.

What am I doing wrong?

Nothing. Just set the SURR MODE on the front panel, or the STEREO button on your remote, to stereo, bypass, or upsample. See pp. 34-35 in the manual.
