Anyone know how to configure my Pioneer DV-45a player connected to my 990 to play DVD Audio discs? It plays regular video DVD's and CDs with no problem but no sound from DVD-A's.

You need to connect the Pioneer's 5.1 analog output to play DVD-Audio discs - there's a copy protection issue with DVD-A and SACD that prevents digital output.

Does that mean I need to get 6 separate a/v cables to go from the DVD player and the 990? Also, which output should I choose on the 990 to play the DVD-A's?

You do need six audio cables from the DVD player to the 990, which you will need to connect to the left, right, center, left surround, right surround, and subwoofer channels of the 990's 7.1 Direct input (there's a button on the 990's remote labeled "7.1 D" that will select this input, and you can assign the DVD component video input to the 7.1 Direct input so that you have video available without any extra cables).

Gonk is spot-on with how to connect your 45A to the 990. I have not assigned the component video to the 7.1 input as Gonk noted, but the 990's flexibility provides those opportunities. I assume you are using a digital (optical or coax) connection for DVD audio but are using the digital for CDs too? I'm curious if you prefer the 45A's analog outputs (using the 45A's DAC) over the 990's DAC. I've not made the comparison yet.
