I had the same issue wiht the 990 auto setup, the test tone went through three times, almost shaking the walls down, and moving my Adire Shiva sub more than I have ever seen.

the automatic setting resulted in +9 for the sub - way too high.

If it read "+9" in the auto setup menu, it's telling you how much above reference it is. A quick check of the sub level in the channel calibration menu will reveal that it reduced your sub by 9dB.
